The NHIS Board suspended him again in 2018, and later, the Office of the Auditor-General accused him of misappropriating N6.8 billion ($18.5 million) in unauthorized payments to himself and staff.

Following an investigation by the Nigerian House of Assembly, Yusuf was placed on administrative leave and ultimately removed from office, replaced by Professor Mohammed Sambo.
